Can you use hyperpublish to add pages to an existing website without altering the entire site? As an additional topic, can you have text linked to play a sound file when clicked on (I've tried this on the demo, but even if I ask it to just play the file as a default action, the program insists on querying regarding whether to execute the file or not).

First question: yes, sure. Maybe you will need to change the name of the homepage with "Hypertext >Current hypertext properties", second tab, "Cover page name HTML": this way you will avoid overwriting current home page.
Then you can place a link from your old site pages to the new ones. Another solution is to import the old site pages and do it all with HyperPublish.
Second question: when you place link to embedded and/or external files, it is the *browser* that eventually ask you confirm. Please configure your browser in a different way, if you want.
When creating a CD, please follow instructions on the Chapter 9 of PDF manual (link to external files) in order to have not the "confirm" window.
